When you join 3 avi. clips the 3rd clip is added twice. Tested with VirtualDub 1.5.10 and VirtualDubMod 1.5.10.1. No problem with VirtualDubMod 1.5.4.1.

Solution, untick Autodetect additional segments by filename on Append AVI segment popup.
